What type of issue? Is the song too hard or do they have an issue with the theme/words of the song? Maybe there is a license issue.

Can you have a different song or is there a clash of beliefs here?

Sort of a bummer. It has biblical themes and some that are not quite so. It has a nice melody but there are other songs with nice melodies. Is this for the ceremony while including music as people enter?

If the song you want is important to you, there is no need to change it. Just request the son play that particular song alone without his father‘s accompaniment, since the son obviously didn’t have a problem with it. There’s nothing wrong with dad sitting out a song.

It’s pretty nervy for the dad to invite himself to perform and then try to change your music! I would tell him that your contract is with his son and while you don’t mind Dad accompanying him, you’re not going to change your set list to accommodate him. He’s free to sit out a song or the whole wedding if he chooses.
